The twister, one of two that hit the Baltimore area, hit the building and flipped tractor-trailers in the parking lot. Then, a 50-wall collapsed, killing two third-party contractors.
The damage will cause delays with Amazon's delivery, the company said.
"Deliveries associated with this package sortation center are experiencing delays. We apologize for the inconvenience to our customers and are working quickly to resolve," Amazon spokeswoman Rachael Lightly said.
Both tornadoes were rated EF-1 -- at the bottom of the scale, but still capable of producing 105 mph winds. Friday's was the first tornado to kill someone in Maryland in 16 years. The twister also heavily damaged a nearby apartment complex.
The second tornado damaged a shopping center.
The storm that spawned the tornadoes spanned the entire country, dumping snow in the Rocky Mountains and heavy rain in the South before making its way to the East Coast on Friday.
The dead were identified as Andrew Lindsey, 54, and Israel Espana Argote, 37.
